This is a common misconception.

Using GWT, when you go to "Diagnostics" > "Crawl Errors" > "Not Found", you get a list of URL's of your site only. GWT will not tell you anything about bad external links originating from your site. In other words, if your site contains a link to http://www.another_site.com/404-here.html, GWT will not tell you that your users get a 404 when clicking on the link.

On top of that, GWT only detects a small number of standard errors and it lists together the bad links originating from your site with bad links generated in other sites.
